Might have overwritten an x86 dll (like SDL), with an x64 one. Repair from launcher will fix mb2, but won't solve your fundamental problem of needing two differnt files.

This sounds like an engine issue that you would need to raise with the OpenJK guys. Its not something that I have heard of happening at all, so may be unique to your particular distro of choice. It might be worth heading over to the JACoders discord, or raising a bug on the github.
