What maps does your server run? Have you tried using only well-known maps, like dotf and lunarbase?
Do your servers share same machine? Do your servers share same MBII folder?

Upload a config of your open server.

It's the same machine, different folders.
Server.cfg
Code:

I think you should set another port for the second server, because when people are trying to connect to your server with the same ip:port address, they are sending packets to your first server actually. I guess the first server has 29070 port, then make your second one have 29071 - those both are default for Jedi Academy.
Either add to your config "set net_port 29071"
or add startup parameter "+set net_port 29071" (recommended).

Well, I connected your serv without problems.

Your map rotation seems pretty big. Are you sure issues aren't related to some specific map?

MBII Launcher => Settings => check "Enable logging" => Repair installation.
If folder of your open server isn't MBII, copy content of MBII folder to open server's folder, maybe some files are currently broken.

Install this, if you haven't already:
Server Hotfix and Crash Logger

And are you sure the ports got set correctly?
Check what value it prints in the console if you just type "net_port" and ENTER.
