someone please help me, i've been waiting an age to play MBII,and dam it i need it!

i'm using the MBII.bat file that you get when you download the mod

Don't do that. The Steam version of Jedi Academy requires you launch directly through Steam.
You need to go into your Steam library, right click on Star Wars Jedi Knight Jedi Academy in your library, select Properties, and under that first tab there should be an option called Set Launch Options.
When you run the game, it has to be through Steam, until the Launcher is back up and running. The MBII.bat file will not work.

this has been done, however it says its running v1.3.0 also how exactly do i join servers?

v1.3.0 is the official version that the mod is currently on. As for servers, you'll need to follow the directions in this thread, until the master server is back up some time this week.
