Do you have "MBIILauncher.exe" in "Jedi Academy\GameData"? Make sure the file is there. Make sure you're trying to run that file, not its copy from some other folder.

I believe you don't pay enough attention -- either a file has .log, but not .txt extension, or you're getting another error, not "The uploaded file does not have an allowed extension." Check it again.

During repair, Launcher moved all custom replacements packs out of MBII folder; don't put them back, and also check are there any third-party .pk3s in "Jedi Academy\GameData\base". If there are, remove them. This is how correct base folder should look...
